Warning, SCT Auto update Software
 
Be very careful with the sct auto update software 2.9.7.4, I received some new tunes from Bamma and downloaded the auto update feature from SCT, It changed my SF3 tuners serial number making my new tunes useless and my older tunes non compatible!
I have been talking to SCT when I get a chance for over a week now (due to work) and it's still not fixed. Glad I didn't return my car to stock as I would have been without my mustang for god knows how long. I would suggest if your going to load a new tune and use the Updated SCT software do it early Monday morning so you can take advantage of SCT's business hours in the event you have to call them.Good Luck because your going to be on hold much of the day they are very busy.
Anyone else have this glitch?

Yeah,been reading some stuff on that.
Good luck,i'm sure it will all get worked out.
I picked up an X3 from Steeda.ca a few weeks back,and had my sct chip 's info swapped to it,and i came home,did the update,then went to my GT to load it into it,and lost everthing while loading the tune,and gave a few errors,but i also had a 7 yearold original battery that was losing charge,and i kept re charging it by the end of the winter,so we think my old battery didn't let the programmer have it's proper voltage to do the download.
It didn't recognize my GT at all,and my GT couldn't even go back to stock.Lights on the dash were all on,and my odometer was blank with only lines threw them.I was lucky though that i had my chip,cause it allowed my GT to have memory again.So needless to say,i will be keeping that chip in my GT's glove box for a very long time to come just incase!
But Pat at Steeda.ca helped me out.He talked to the tech at SCT,they got a hold of me this week,worked their magic via being connected to my PC,and did all the updates to my X3,then reloaded my tunes back on,and a back to stock recovery tune which forces the ecu to go back to stock.
The SCT tech then stayed on the phone with me as i re loaded the recovery stock tune back to my ecu to make sure everything worked fine,and it did.Forgot how rough my GT idled without a tune with those aftermarket cams LOL!
I have loaded the X3 tunes yet,but i did put my sct Chip back,and will wait til next week to use the programmer.
They can help you.Like you stated though,good thing you didn't go back to stock,or you may have been in a similar situation i was in,luckly for me,my GT isn't my day to day driver.
Plus that is another reason i'm glad i bought my tuner locally,made it easier ,and quicker to get things dealt with.

Not much time really if you add the time all together.
I picked up the tuner on a saturday,by the evening i tried to install the tune,it failed,gave codes,after a couple of more tries,i realized that my ECU went blank when i tried the return to stock program.Talked to Pat at Steeda.ca on tueday,he then contacted SCT wednesday.Friday he got an email stating they have my stock rebuild file,and by the following week my GT was up,and running again on the stock ECU with no tuner,or chip.
Mind you though,this might have been done quicker,but due to my work hours,i have very little time to contact anone after work.I have maybe less then an hour to do the chit chat thing to get the ball rolling.
What i got lucky on too is that i still have my SCT chip.With the chip,everything was normal,ECU had memory again,without it,it went blank.
But at the sametime,i don't daily drive my GT,so i wouldn't be in a pinch for a vehicle.
