Novi 2000 is a much bigger blower. What are your goals with this vehicle? What type of boost do you want to run now and down the road?

It really depends on power you want to make.
Fast fords recently did an article on there project car and picked up power going from an Novi2000 to the s-trim on a fairly modded car. Clearly the higher the rpm's go the novi will walk away from the s-trim and can ultimately make more power.
However, if you are looking for a nice street car you cannot go wrong with either one - both can easily get you into the 10's, even 9s with a good setup.
