I have a recently purchased Mustang convertable GT with 4.6 but I am not sure of the version of the motor?? 2V,4V or 6V can you bring me up to speed on the differences.

If it's just a GT its a 2V.

99-04 GT's were 2V.

The 05-09 Style where 4.6L 3V.

The 4.6L 4V was used in the Mach 1 and SVT Cobra I believe. Others correct me if I'm wrong.

Yeah you got it, the 2 valve 4.6 was used in Mustangs from 96-04, and the 3 valve was used from 05-10, with a slight change for '10 model to increase HP and TQ. The 4 valve was used in SVT Cobras from 96-04, with 03-04 models getting a bit of help from a supercharger. And yes the Mach 1's also used the 4 valve. As for a 6valve...well I've never heard of a 4.6 6 valve...anybody else?
