Definitely to a programmer,or a tuned chip. You will be able to get more out of them for your money in the long run.

Steeda Ford Performance Parts - Steeda.ca sells the sct tuner. They are in ontario I believe. It's not cheap but definently worth it. You will get more hp out of that intake and exhaust work and then you can correct the speedo yourself, adjust your rev limiter, air/fuel, timing, read engine codes, all kinds of stuff. I'm sure you could get a tune for free from them with the tuner. Just ask for the tune to be left "open-ended" that will make sure you can adjust as many variables as possible.

+1 for the SCT
but, look for what your tuner is using for tuning.
If you don't have a tuner shop around your town, try to go with SCT, they are very well supported via email tune.

I don't know about the best but both the SCT Xcal 3 or the Predator are supported by most of the tuners out there. I have the Xcal 3. I like it and it is easy to get tunes written for by e-mail.

you can also look at Sniper tuning software. You need a laptop to use it but it's seen to be like SCT Pro-Racer Package but more "userfriendly"
I've hear/read good thing about sniper too...

I have always wanted to try that tuner but I find the various parts to the system a bit confusing.
