Does the whole car vibrate? Could be the clutch?

Bad harmonic balancer? wrong flywheel? are you sure it's not just a misfire?

no noise, just a bad shake, engine runs smooth. somebody told me the problem could be with my clutch, throwout bearing, or the shaft coming out of the transmission.

^Not very likely related to the clutch, t/bearing or input shaft. It's probably a bad balancer or wrong flywheel/unbalanced flywheel.

Actually tremecs sometimes have a problem with too much end play on the input shaft if you call there tech line they will send you a kit and tell you how to measure the end play and what the spec is . This sometimes leads to vibration!
