Eaton M90

If I want to install an Eaton M90 supercharger do I still need to use headers off a thunderbird or can I use whatever headers will fit my 3.8L

Use aftermarket headers that fit the car (I assume it's an SN95 Mustang). The T-Bird SC used not so great flowing cast-iron manifolds.

just did this swap for a customer we reused the stock manifolds off of the mustang the tbird one's wont fit the mustang chaise

I was told I needed to use manifolds from a stock supercoupe, so I can use any headers I want that fit my stang?

Bolting to the engine is the same for either the supercoupe or mustang headers/manifolds and what you need to concern yourself is how/where the header mates up to the rest of the mustang exhaust system. You use mustang headers because using supercoupe manifolds would place the collector at the wrong location.
Any mustang header stock or aftermarket will fit great.
